Most PI and NNRTI Resistance Scores and Comments updated; integrase added; PI drugs renamed

As mentioned a week ago, we have released a new version of Sierra which handles sequences with integrase and provide a partial report for it - alignment, mutation lists, and comments but no drug interpretation. We have also changed the abbreviation for most PI drugs: by adding "/r" to explicitly indicate ritonavir boosting; for example "SQV" is "SQV/r". Lastly, we have made extensive score and comment updates to PI and NNRTI drugs.

A week from today, November 19th 2008, we plan to release a new version of Sierra which will handle sequences with integrase and provide a partial report for it - alignment, mutation lists, and comments but no drug interpretation. At that time we will also be changing the abbreviation for most PI drugs: by adding "/r" to explicitly indicate ritonavir boosting; for example "SQV" will be "SQV/r". Lastly, we will make extensive score and comment updates to PI and NNRTI drugs. We realize that you may need to test your systems so we have made these changes available temporarily in a different port: 5441; http://db-webservices.stanford.edu:5441/axis/services/StanfordAlgorithm?wsdl.

Score update, drug renamed, bug fix

Algorithm scores were updated and the algorithm version was increased to
java-beta-0.9.3. One drug was renamed (FPV to fAPV). Thanks to reports
from two users (D. and E.) a bug was found and fixed. Recent updates had
caused problems with mutations at position 208, but this has been corrected
(and safeguards installed to prevent further problems of that type from
occuring during upgrades). In light of this bug fix, the Sierra version
was increased to beta-0.9.3.
